So, a possibly stupid question, but I have to ask.

VK1XXX goes for a portable operation in Perth., What callsign do they use?
In other words, why does VK5 always mean CQ Zone 30? Does VK1XXX use VK5XXX
if they're in Southern Australia? (Sort of how UK hams change prefix from G
to GI to GJ to GU, etc.
Logbook of the World is pretty good about rejecting bad zone numbers, so
I'm surprised this one was missed.

Of course, you can look on the LoTW website for this QSO and see what VK5DOC
has entered on his certificate.  I also suspect you accepted your logged
zone and did not correct with LoTW.

his info or I was directed to do so when I ran the search for IMPORT to find
differences between what I had logged and what LOTW had in its records.

not a problem with my country file.

Entering VK5DOC over here correctly assumes zone 30. If your log has him as
29, it's possible that you created an exception in the database by
overriding 30 with 29. He may have given you a wrong number - he wouldn't be
the first one. The other possibility is that he incorrectly set up his TQSL
station information with a wrong zone and you overrode the default zone in
the log by accepting the LOTW value.
LOTW works on the GIGO system - virtually no station info verification
exists.

This is why I always search the "Notes for this QSO" field for the
word IMPORT after doing any import, especially "Confirm LoTW using
ADIF file".  That VK5 QSO would have been flagged as having a
mismatch.  As many have pointed out, VK5 is CQ Zone 30.  Only VK6 and
VK8 are CQ Zone 29.  Once all import exceptions have been resolved,
there is a Multiple QSO Operation to delete the remaining import
notes.

The ADIF to Marathon conversion program I wrote:

does not do any parsing or interpretation of the ADIF data (i.e.
callsigns), nor does it do any checking.  As someone else wrote in an
earlier reply, Garbage In, Garbage Out.

I'm sorry you lost a zone in the competition.

There are a couple of things to keep in mind:

1.  DX4WIN does not store the country prefix or CQ Zone with the QSO.
This is determined by the country file each time you load your log
into DX4WIN.

2. One thing that was new about DX4WIN 9.0x compared to earlier
versions is that it now keeps a local file of callsign/zone exceptions
that only apply to your log.  These have priority of the country file.
When a zone is changed, for example, during the LoTW import of that
VK5 QSO, that zone is stored in the local file.  I never need these,
and occasionally will delete the file, which can be found in your SAVE
directory (along with its backup):

 3/05/2022  20:39 849  usrexcpt.dat
 1/27/2022  10:35 811  usrexcpt.~at

The problem with this local file is that once a zone is (incorrectly)
changed, all future QSOs logged with this station will show the same
incorrect zone.  Also there, is no way to examine this file to see
what's in there, or why.  I could try to figure it out, but I have
never had the need.

I work very hard to make sure the DX Marathon is scored properly.   VK5 has
always been in Zone 30.  I am a representative of CQ as well, so my scoring
database is very accurate.

does not show what zone he is in. When I logged him in my DX4WIN log it was
entered as Z29, not Z30. The QSO is confirmed with LoTW. It shows him in
Z29, not Z30.
 
When I asked John K9EL, the contest manager, why I was dinged for a wrong
entry for Z29 here was his reply:
