I just up-loaded 5 new QSO's to LOTW.
First, I found that some of these QSO's had the LOTW flag marked Y. I hadn't
even up loaded them yet?
In version 7 I just filtered for N to get the QSO's that hadn't been
up-loaded yet. Easy, yes.
Second after marking these flags N, as I felt they should

I'm not sure why you're trying to do it by hand.
In your QSO preferences, change the Label/Upl Flag setting to LoTW and
eQSL checked. That way, every QSO you log or import will be flagged
to upload (the Upload flag will be set to Y for those QSOs).
Then when you want to upload to
