Malcolm, QGIS is quite good, especially when combined with postgis and gdal/ogr wrappers either in python or R. There are a few QGIS plugins out there that call R directly from QGIS, so the two are relatively easy to integrate. I tend to use postgis with a bit of R and/or C++ to do analysis and
