I think you may have to use the slower and more correct version of noweb expansion to avoid these sorts of problems. This: #+BEGIN_SRC org :exports none :noweb-ref whatever ... with "# " or COMMENT still tries to be read by Babel. The latter works as if not commented. The former errors.
