No, spam processing is done first.
What you can do instead is disable spam processing in general, but then
add specific 'is spam' checks for given accounts.
i.e. add a rule 'all'

is spam
do whatever

You can run a command when new mail arrives - which sounds like what you

I have several filters that move inbound messages to a folder based on the sender's address. For many of them, however, it appears a copy is being done instead of a move, because the original is still there.

Try Adding Stop Processing on the bottom of the copy rule..

It helps if you read the documentation... but, in short, you need to add Stop Processing to each of your filters if you want it so that when a rule matches a mesage, no later rules get applied.

Unfortunately the way we detect messages doesn't work on some servers
that dont implement imap to spec, and/or if you have multiple clients
accessing a given account simultaneously.
Is there a reason why the Filters are only applied to new messages? I
have my main evo at work where lots

However, when I receive emails into my main Inbox, the

Is there a way to have the filter automatically applied whenever a new

Have you set Apply Filters for the account?

By the way, my Inbox is connecting via IMAP to an NT 4.0 Exchange

I dont think that the rules you apply locally will actually move mails
coming from the Exchange server.
I am running Evolution 1.4.4 with Exchange connector 1.4.4, and I
can't do that.
