The version of Exchange (Standard vs. Enterprise) makes no difference for running Forestprep or Domainprep. Just make sure that you run Forestprep in your root domain, then run domainprep on every domain that will host mail-enabled objects. Also, don't forget to create additional Recipient Update Services for the other domains.
