Thanks for looking into this. I have submitted a zip file containing the
original Apple Lossless file created using afconvert as Sample
CoreAudio.m4a (this is the one that works with iTunes sharing) and the
file Sample FFmpeg.m4a created

If you're wondering why I was using version 0.5.3 it was just because I
was trying out an old version and forgot to revert to the latest SVN. Will
re-upload samples using the new version if necessary.

Thanks for the bug report.
Can you please provide a sample of the Apple-generated file before and
after passing it through ffmpeg with -acodec copy? That will allow us to
compare the mp4 structures to see where the problem might be.

alac filename.m4a do not play over iTunes sharing but do play locally in
iTunes. Reconverting the file to Apple Lossless using iTunes does allow
the files to play
