I have reported this problem in the Fink SVN package yesterday. Since version
1.6.11, SVN crashes and corrups my checkouts.
It seems like SVN is broken in the newest version in Fink. I have recently
updated to version 1.6.11-2 from unstable, which Fink compiled itself

You're right, I installed Emboss and zlib.h was in /usr/local/include. I moved
/usr/local - /usr/local_org, ran the bootstrap script and changed directories
back again /usr/local_org - /usr/local and everything went smoothly.
