1. I have experienced exactly the same problem using WinCVS. The solution is drastic - you have to delete the source directory created by WinCVS and start over with a clean checkout using the command line cvs provided as part of Cygwin. Then ./autogen, ./configure etc. 2. You can then go back to using WinCVS providing you DO NOT UPDATE THE ROOT DIRECTORY. If you do then it's back to para 1 above. I learned this one the hard way, and I still forgot, updated configure.ac the other day and whoops, back to para 1 3. The problem is ".infig.status: error: cannot find input file: \" . WinCVS and Cygwin see different parts of the directory tree by default; the solution must lie in the WinCVS settings somewhere, but I've never found it. (I haven't tried too hard though).
