For what it's worth, I have a heavily modified version of Options.java 
(which I think may break something in the tools directory).  This 
version is an attempt to unify the processing of standard and user 
config files and the command line options.  It provides a single method, 
Options.configure which may be called with or without String[] argument.

In my testing I have included a default user config file, which happens 
to be .../build/classes/conf/userconfig.xml, and which happens to be 
empty, and which is threfore always processed.  It solves the problem of 
not having a command line.
