More or less solved. I determined that the only difference between a document where the autonumbers did NOT show up in the bookmark panel and a document where they did show up was the color assigned to the character tag. If I use FrameMaker's predefined color White, the autonumber does NOT appear. If I use a color I create that has everything the same except for the name, it does.
No idea why a change in name would have this affect. It might be something in the PDF settings, although danged if I can find anything there.
