Lynda.com has a really good course on going from InDesign CS 5.5 to ePub and Kindle formats. Although the course is based on InDesign source documents, there is a lot of great information on the whole eReader field. There is also information on tweaking the resulting files for best display

The best way to get nice output on all platforms (applications and devices) is to aim very low with your formatting. If you use HTML that would have worked way back in the early days of the web, it'll probably look decent on all platforms. Don't try to set any formatting other than that which
