Are you setting the numbering properties for each chapter file? You can do this at book level, by clicking on the filename then going to Format -> Document -> Numbering. Or you can open the chapter file, go to the same spot to set the numbering properties, then set the book-level properties as "Read from File". In either case, all chapters except the first need "Continue from previous file". What I can't remember is whether 5.5 has a "Chapter" tab in the Numbering dialog, or whether it's all done from the "Paragraph" tab. Grope around in that general direction, and you should find what you need.
