You can have up to 4 primary partitions on an hd, there's no need for an extended partition at all.  That way, you only need to make the partition you want to boot the active partition.  This may remove the need to have a linux install on the machine at all, (unless of course you want one).

Dos doesn't handle fat32 devices by default.  You'll need to load the proper drivers and configure things properly for it to recognize fat32 partitions. I've not bothered, but I'm sure others on list have done so, but I'm sure you could find the information you need with a quick google
