Other repositories are developer repositories where they develop new features, fixes.. or do personal or custom stuff. For example if I do fixes I push them to my personal repository https://github.com/bmiklautz/FreeRDP and do a pull request against our main repository. So my fixes end up there at some point. Usually, I you don't have any good reason to do otherwise, it's the best to use the main repository of the project. Hope that helps a little.
