Dear freesurfer experts,
I need your help on recon. I tried to perform recon-all on my
anonymized control subjects (chunk of face/eyes removed on T1.mgz) and
run autorecon1.
It ran smoothly till the end of workflow of autorecon1 and came up
with the following:
mri_watershed Error:
Hi Toh,
did you check the talairach transform? If it's ok, try either running the
watershed skull stripping with a different preflooding height or without
the atlas.
cheers

you don't have to correct it. Slicer needs to be able to read it from the

Hi,
Does anyone know one of studies which uses the parcellations (aparc or
aparc.a2009s) Freesurfer provides to extract fMRI time course from each

recon-all -subject OAS1_0153_MR1 -all -legacy
but I got the error: ERROR: you have specified -legacy, but this does not
look like a legacy analysis.

Hi,
When I use make_average_subject to generate an average data, I can't find
aparc.a2009s+aseg.mgz within the new average/mri. To get common parcellation
to all subjects, I need to create this file. I understand that
mri_aparc2aseg --s average --a2009s
enable to perform what I want. However,
Hi Gonzalo,
if you want to reprocesss then I guess you want to do -all. Otherwise why
are you reprocessing?

You shouldn't need legacy for that. It will always keep all edits unless you
explicitly tell it not to

In freeview if you load the volume first before loading the surface,
they should align.
