using is up to date

2017-12-21 Thread Dirks, Bryce Ronald Alan
Ok thanks. I tried to use the new version of optseq2 you sent, but I keep
getting a cannot execute binary file even after I have made it executable. I am
using it on a macOS Sierra 10.12.6. Is it possible that the version you sent is
not compatible with this OS version and if it is not do you have a different
updated version?

2017-12-21 Thread Dirks, Bryce Ronald Alan
Ok, thank you. I have one more question. For our 12 sec trials what should be
the size of our psywindow. We want a window big enough that it captures the
entire HRF. What would be the ideal setting to do that? I originally had it set
to psywindow= 0 30 1, but would that be optimal capture the entire HRF or
should it be changed?

receive any errors using v6

optseq2 --ntp 180 --tr 2 --psdwin 0 30 1 --ev flexibility 12 10 --ev
control 12 10 --nsearch 1 --nkeep 3 --o cFIST_10trials8s_Run1

what version of FS are you running?

I also tried reducing the window and that removed the error. I also only get
the error on a subset of the schedule so if we keep the top 3 would they not
be ill-conditioned?

You need to include some time for fixation. Ie, your total run time is
180*2=360 sec. The total stimulation time is 12*10*3 = 360 sec. You need
to increase the length of the fmRI run (or reduce the total number of
stimuli). Usually I include as much fixation as any other condition. In
this case, that would be 12*10=120 sec. So try adding 120 sec (ie,
incrase --ntp 180) and re-run

[Freesurfer] Optseq Help

2017-12-19 Thread Dirks, Bryce Ronald Alan
Hello,

I am trying to create the optseq for a cognitive flexibility experiment we are
conducting. It consists of 10 flexibility, 10 control, and 10 fixation trials.
The flexibility and control trials are 12 seconds long. Our TR= 2s. We want to
ensure our trial onsets are not time-locked to our TR. We are also unsure how
long our response window should be given our rather long trial duration (12s).
The code below is what I have made to try to do this and I keep getting that
the schedules were ill-conditioned. Any information on how to resolve this
error is appreciated!

./optseq2 --ntp 180 --tr 2 --psdwin 0 30 1 --ev flexibility 12 10 --ev control
12 10 --nsearch 1 --nkeep 3 --o cFIST_10trials8s_Run1

The command line looks ok. The low efficiency is coming from the low
number of events per event type.

check my setup?

Here my design :
I've got 12 trials per run (2 runs per participants). Each of my trial
is 34s long and is composed as follow :

-An instruction reminder screen of 4s
-A video stimulus of 12s to 20s. This screen will be my "stimulus of
interest". It's followed by a fixation cross in such a way that their
cumulated durations will not exceed 20s
-A question about the video followed by a fixation cross in such a way
that their cumulated durations will not exceed 20s.

-A jitter (a fixation cross), determined by optseq

It's a 2 (A1; A2) x2 (B1; B2) design and I'm interested in these
following contrasts:

A1 vs A2
B1 vs B2
(The interaction contrast will have an exploratory value in my analysis.)

In order to determine the jitters and the order of the stimuli, I set
the optseq as follow:

--ntp 210\
 --tr 2\
 --psdwin 0 40 1\
 --ev evA1B1 34 3\
 --ev evA1B2 34 3\
 --ev evA2B1 34 3\
 --ev evA2B2 34 3\
 --ecv 1 1 -1 -1\
 --evc 1 -1 1 -1\
 --nsearch 1\
 --nkeep 3

I'm not very confident with my setup and if it's correct?
I also wonder if I correctly set the ev durations and the psdwin. The
stimulus of interest is the video but I set the ev using the trial
duration in order to obtain ITI jitters and psdwin to the trial duration.
This results in a poor efficiency and I wonder if it's possible to
better optimized this design...

Any help will be appreciated...

Regards,

Alexandre

[Freesurfer] optseq help

2007-03-30 Thread Mithra

Hello,

I am trying to use the optseq command for 2 conditions of 30 trials
each with TR = 2

optseq -ntp 120 -TR 2 -npercond 30 30 -tpercond 3 3 -nsessions 3
-label critical independent -o TestFile

I get the following result:
-0.0001 3.000 critical
  4.0001 3.000 critical
  8.0000 2.000independent

The program adds an extra 1 second at the end of each trial. I want
each trial dureation as 3 seconds.
This is the true even when when I don't give the option -TR. ( I am
assuming the default TR is taken as 2 by the program).
I guess the program tries to start to each trial at mutiples of TR.
Is this true?

I want my trials not to have any intervals between trials.
I get my desired results by lying to the program that the TR is 1.

optseq -ntp 180 -TR 1 -npercond 30 30 -tpercond 3 3 -nsessions 3
-label critical independent -o
TestFilegives the results as:

-0.0001 3.000 critical
  3.0001 3.000 critical
  6.0001 3.000 independent

Is this the right way to go?

Thanks.
Mithra.

Have you tried using optseq2? Haven't used optseq in a long time:).
