It sounds like your using Safari? It always does this to me too... I now use FireFox 3.5.1 and I have no problem like this anymore!!! Also with FireFox it doesn't open another window it uses tabs in the same window and you can click from tab to tab to tab without trouble of any kind!!!

If you have an iPod with a firewire try downloading it to the iPod and if it works you can delete it and boot it back up from the iPod if you every need it again!!! I do this with Micro Office, Appleworks and Photoshop just in case if I ever have to do a clean and reinstall!!!-Original
