The displays are different sizes and have different heights. The right display is larger and extends both above and below the smaller left display. I setup the screen resolutions so everything is the same size and set the physical arrangement (display properties -> settings) to make make the mouse slide over naturally... It seems that the new window pops up above the top of the left display. Your bug is being moved to our "gtk bugs" tracker, where it will be grouped with similar bugs.
