Hi, I've reported the jobs running out of order issue before. http://lists.bx.psu.edu/pipermail/galaxy-dev/2013-May/014777.html We use mysql database. It seems rather random, but it might be only jobs taking multiple inputs. I'll check that if it happens. I've not found a solution yet.
