Thanks I have installed these test data managers...


I miss some of the features of the old system

 e.g. lookup by name at ucsc or ncbi, automatic building of a specified set of 
indices after download.

Are those cool features really gone now or did i miss something?



The second dialog (choose the source for the reference genome) is not at all 
clear.

is this going to reorder what has been downloaded?


Is there a reason not to always use GATK - ( i think that means,  by chr size, 
descending)?

GATK is the only tool I know that is picky about reference order.

Galaxy doesn't come with any Data Managers in the distribution, so you'll need 
to install them from a toolshed. Here is the Data Manager category with with is 
currently available in the test toolshed.: 
http://testtoolshed.g2.bx.psu.edu/repository/browse_repositories_in_category?id=83f763caf629aa54

In the future we'll make the fact that there aren't any Data Managers installed 
more obvious.  Please let us know if you encounter further difficulties.
