[galaxy-dev] version inquiries of galaxy

2012-03-21 Thread springwang
Dear all,
Whether it is ok to any version of some certain software if there is no version
number listed in the brackets? For example, liftOver (UCSC) (), Perl (), awk ()
and etc. Many thanks!

Best wishes,
Congmao

Hi Congmao,

So others reading this know what we are talking about, this is the wiki:
http://wiki.g2.bx.psu.edu/Admin/Tools/Tool%20Dependencies

The tools listed without version numbers are those without any known
issues with either the common used current versions or standard
utilities packaged with an OS.

For example, the current version of liftOver that UCSC has available
here would be appropriate to use with Galaxy:

http://hgdownload.cse.ucsc.edu/admin/exe/

Another example is Perl, the latest version available is 5.14.2, and
would be preferred, but perl 5 in general should be OK:

http://www.perl.org/get.html

Standard unix utilities such as awk are normally installed when the OS
is installed, so if the OS is up to date, the utilities should be fine
as well.

If you do run into an issue that you think is related to a specific
tool/utility version (that isn't a much older version or a beta
version), we would definitely like to look into it. The best way to do
this is to send in an example that we can use to reproduce the error. If
this is a slightly older, but still common version, we'll note that in
the Tool Dependencies wiki as a version to avoid. If this a brand new
version, we'll make a note to alert users, then open a ticket to decide
how to address the change.

Great question, I'll update the wiki to make this information clearer
for everyone going forward,

Best,

Jen
