Your c++ binary should be in the same folder as your xml file and under tools. That should be enough. Also you can add you binary to your PATH and write a wrapper like: https://bitbucket.org/galaxy/galaxy-central/src/dbfc964167ae66025cf93059ac157c611742322b/tools/filters/fileGrep.xml?at=default Under tools you will find many more useful examples. It's a good start to learn more about galaxy-tools.
