Hello Mélanie, I am sorry about that. There was a bug with multiple input data parameters when nested inside a conditional the way one of your tools works. I think Peter reported this to Trello a while ago - but your workflow really helped me track down the problem - so thanks a lot! I have opened a pull request to fix this in galaxy-central's stable branch (https://bitbucket.org/galaxy/galaxy-central/pull-request/373/bugfix-for-multiple-input-data-parameters/diff). The patch is very minor.
