When you say "uploading from a filepath" are you using the administrator-only functionality explained here: https://bitbucket.org/galaxy/galaxy-central/wiki/DataLibraries/UploadingFiles _not_ the 'Get Data' -> 'Upload File' selection from the 'Tools' menu?
