Thanks for the report, this is a sort known issue (https://trello.com/c/WodW2sLb, https://wiki.galaxyproject.org/Develop/GSOC/2015Ideas#Easier_or_More_Robust_History_Imports_and_Exports). I think at some point someone on the team will need to take some time to work on history import and export, it has been largely untouched for some time. I am sure this will be included in the next round of fixes for that component.
