They should probably go in /etc/apache2/sites-available/000-default.conf . If you are using virtual hosting (i.e., multiple sites on the same server), then another file in /etc/apache2/sites-available/ . I'm not sure if there is a better place for it, though. Hey Thon, I'd probably recommend using a simple supervisord (http://supervisord.org/) configuration to do this.
