The processes used to generate the Chain, Net and LiftOver tracks were developed by the UCSC Genome team and they would be the best resource to help you.

This can be quite complicated, so if you do develop a successful process, please consider sharing it with the community by publishing it to Shared Workflows/Pages and/or the Tool Shed (http://toolshed.g2.bx.psu.edu/)
