For Galaxy in general, please cite the two primary publications as noted
at the top of this wiki:

And if you used MACS in your analysis, be sure to cite the tool
author's, as noted at their web page under "Citations":
http://liulab.dfci.harvard.edu/MACS/index.html
The general rule is to cite any 3rd party tools (that are wrapped into
Galaxy) individually. If a tool is 3rd party, a link or note about the
author/source is included on tool's input form, in the information or
help section. If you need help with a specific tool, please let us know,
