Hello Maria,

Good tool groups to start with are: "NGS: SAM Tools" and "NGS: Indel Analysis".

Once you have SNP/Indel the coordinates in BED/Interval format, the tools in group "Operate on Genomic Intervals" can be used to compare the two datasets.
