Nikolaos,
I believe the only limitations will be ones imposed by the shell/os on
the number of arguments that can be passed to an app (2^15?), and the
cpu and memory resources available.

So it is a problem with gdalwarp and the GCPs ín the GeoTiff. Do you have any hints how to go on with this problem?
