Indexer stores urls in DB without index.php. I mean that real url is
http://www.xxx.ru/index.php?act=todosmth=1 but indexer cuts index.php off. And in DB
we see http://www.xxx.ru/?act=todosmth=1
What can I do with it ?

Old version uses completely different database search engine.
It is much slower and more restricted that latest version.

Does you upgraded PHP extension module to work with mnogosearch-3.2 ?
I mean that original PHP-4.1.x does not compile with mnogosearch-3.2.
Have you looked at apache error log while doing empty search ?

Yes, php-4.1.x does not work with mnogosearch-3.2.x.
Dont mess it with mnogosearch-php-3.2.x.
Probably you compiled PHP with older mnogosearch-3.1.x
