by geoserver as meters, so my
data is shifted quite a ways. Where are the epsg codes stored? What
library is used to (re)project data? I know with GDAL that all
parameters must be in meters, even for projections that are in feet.

All the org.geotools.filter.* classes have been replaced with
org.opengis.filter.* and are part of the geoapi project. So if you
replace org.geotools.filter.Filter with org.opengis.filter.Filter that
should do the trick.

This is kind of awkward because org.geotools.filter.Filter is deprecated
and on the other hand I can't refrain from using deprecated api. I'd
expect to get an alternative to removeFeatures method that uses the
opengis Filter.
Is there a way around this problem ?

Enterprise support for open source
The GeoTools 2.5 release is available for download:

The 2.5.0 release marks the first stable release of a number of exciting
developments and features of the 2.5.x series including:
* New feature model based on GeoAPI
* Java 5
* Support for

Actually a SQL server spatial expert would be very useful to help answer
some questions in those areas.
For those wanting to use it in GeoServer I will be adding an extension
to the GeoServer nightly builds soon.
