The format in the options file and the command are different.  I suggest you use --prefs-show to get an idea of the format, although there are still differences between the display and the command, so you'll need to experiment a bit.  Yes, you do need quotes for most of the --prefs options, otherwise what you put in will be interpreted as a search string.

After writing that I tried deleting some options.  There seems to be a bug in that it will not accept a space between the option and its argument.  There has to be an = character.  I think you probably need

--prefs-del 'ffmpeg=/usr/bin/'
or whatever your path is.
