I'm personally used the KDE Controlcenter to remap "Move" action to Alt+MiddleClick and make Alt+Click free to gimp (action "None"). I'm betting you window manager (probably KDE, Enlightement or, if you're luckey, Window Maker =) traps your alt+click. Most window managers use alt+click+drag to move windows on the desktop, but can be configured to ignore this for all or just some windows, like all that belong GIMP's.
