In the Gimp transparency is determined by alpha.  Just select all of the
color you would like to make transparent and delete it.  If you're working
with a single layered image you may need to "add alpha" to the background
layer to accomplish this.  

Once you've knocked out the stuff you want to be transparent you can
export a .gif.

Its a very nice way to do things.
