I see you already posted to the git-list, and I think you'll have higher chances of getting help there.
I haven't had the same problem myself. You mention the hook scripts as if you suspect they have something to do with it. Does the problem still occur if you disable them? I'm not on a linux machine right now, but I think the "pro's" use gdb to debug git.
