It's in the right click menu under  "Properties" > "Open With" and then
  a button called "Set as default application".

There's a whole section in the Help too, under "Change the default
application", but not so easy to find (it isn't the first match when
searching for "default" or "default application"

It does! You right click then go to properties then on this dialog you
see an "open with" tab where you can select the default application.
This is different from the dialog "open with" directly in the rightclick
menu where you only choose a temporary app.

Ah, I would never have looked under "Details", but that is the screen I
remember.

Which doesn't set the Default application.

Settings > Details > Default Applications. 

That's for default apps, PDF reader isn't amongst them. For that you
need to right-click a file and select the default handler for that
specific file type in the "Open With" tab.

Dunno, I don't recall ever seeing such a tool.  I do not believe tweak-
tool was ever "GNOME", just something someone made.  I could be wrong.
 But there are a jillion MIME-types so I've always use the CLI anyway.

Try adding
x-scheme-handler/http;x-scheme-handler/https;x-scheme-handler/ftp;
