I don't understand why you are trying to run aclocal. You *write*
`aclocal.m4' and `configure.ac' to customise `autoconf' behaviour,
then you run *autoconf* to generate a `configure' script.
You might use the Active Perl port at
http://www.activestate.com/Products/ActivePerl/
But since you've already installed part of Cygwin, it is probably best to
install also their ports of autoconf, automake and perl.
