how did you convert DGN map to raster? with v.surf.rst or similar
module?
for assigning height to vector objects, you can use v.overlay
for creating cotours out of dem, you can use r.contour

that is not an error - you just did not calculate anything, because of
"WARNING: 2 points of given category missing"
are you sure, there are points with categories 1 and 2 in your input
file?
