I do not know if it is a problem of Harbuzz or not, as it involves fonts without Opentype tables. However, in Hebrew the point marks should be on the bottom of the letter, even if it is a yod. See the string יָ . Rendering it with Mekorot-Vilna.ttf (a open-source font I am attaching) using
