I am trying to run the diffusion processing portion of the pipeline on my data,

This is really a question about FEAT for the FSL list.
I would recommend using the CIFTI data output by the HCP Pipelines with other
tools (such as connectome workbench) for doing seed-based functional
connectivity with HCP Pipelines processed data.
