I will re-run the fMRIVolume pipeline using FSL 6.0.1 instead of FSL 5.0.9 and
feedback the result.

It is hard to keep track of these threads when they don’t contain the prior
info below. I did find that you are not using FSL 6.0.1, so I would retry with
that.

I agree that is very strange. If you were to rerun fMRIVolume and fMRISurface
do you get the same issue? You could also try extracting the first volume and
feeding it in as an SBRef manually to see if that fixes things.
