I would check that your SE field map has the same geometry and echo spacing as your SBRef.  Also I would post some examples of what looks wrong to you in your processing.

Subject: [HCP-Users] Epi-T1 co-registration using TOPUP

We are trying to improve our epi volume to T1 co-registration using the "topup" option in the AllGenericVolume ProcessingPipeline. We are using the phase appropriate topup (SpinEcho)  as the SBref because of its improved contrast. While our co-registration has been much improved, the co-registration in the  HCP examples is better.  Are there and suggestions that could further improve the epi- T1 co-registration  (such as how  modify the TopUpConfig (b02b0.cnf) parameters ) ?

We are currently using a 3T GE scanner.
