Re: [HCP-Users] smoothness of grayordinate data

For whatever reason this e-mail didn’t make it to me. Another thing to check is whether there is a difference between fslsmoothest and wb_command -volume-estimate-fwhm. It certainly may be that in 2D on the surface the data appears smoother than in 3D in the volume, as the surface is oriented

I thought someone else might answer this, but I'll give it a shot. For the volume part of the data, there is some smoothing that happens (2mm FWHM), originally as part of making the subcortical ROIs of each subject conform to the cifti space. The recent versions of the pipelines use a different

[HCP-Users] slice-to-volume registration in DWI - venetian blind artifact

Dear experts, I am very interested in the slice-to-volume registration method for diffusion preprocessing pipeline as it was presented in the ISMRM abstract on Developing Human connectome project http://cds.ismrm.org/protected/17MPresentations/abstracts/1269.html We have dataset with specific

There is not currently a publicly available way of doing this, but we will discuss further of list. Peace, Matt. From: > on behalf of "lqcheng2...@gmail.com"

Re: [HCP-Users] Only positive coefficients in mean connectivity matrix from ICA-FIX rsfMRI data

2017-06-05 Thread Glasser, Matthew
That doesn’t surprise me at all. The AAL atlas has little to do with brain function and so the negatively correlated areas are probably mixed in with positively correlated ones. There is a positive bias in full correlations measured after ICA+FIX (or before for that matter) because ICA+FIX

[HCP-Users] Only positive coefficients in mean connectivity matrix from ICA-FIX rsfMRI data

2017-06-05 Thread Michael Dayan
Hi, Due to methodological constraints, I have to compute a mean correlation matrix from volumetric rsfMRI data based on the 116-region AAL atlas. Using the ICA-FIX cleaned volumetric data (rfMRI_REST1_LR_hp2000_clean.nii.gz) on 400+ subjects from the HCP database, this led to a mean correlation
