Bill, I've done both and for myself personally, I found it easier to have them completely separate. One reason for this is that I can easily clone my system and SMP/E environment onto a separate set of volumes and play with it. If I completely hork up the install I can just restore the volumes and my SMP/E environment comes back automagically with the system.
