This sounds to me as if it could be the semantic-problem mentioned
on the semantic-homepage (you need semantic if you install JDE).
On the semantic-site there is a file overlay-fix.el offered which you
have to install. Then the fontification-problem should be gone.

The 'band-aid' fix didn't work, thanks anyway though. The buffer seems to
have font-lock on because bold and italic are working. I just don't have
the color. If I toggle font-lock-mode off the bold/italic goes away. If I
toggle it back on, the bold/italic comes back on.
