 You don't have to convince me. I've already said that it isn't meant to work that way.  The cookie path is set to rootURL, or '/' if rootURL isn't defined. Perhaps something has changed in Jenkins so that the plugin can no longer use this value.

Rather than making two HTTP requests, you could have the timestamps URL provide the console text along with the timestamps when a certain query parameter is used. This would allow the log file of a single build to be inspected.

This is a problem for plugins because the script from the previous version might still be cached.The only way this URL can be changed within the plugin is to rename the {{TimestampAnnotatorFactory2}} class to something else. That's what I plan to do the next time the script changes.Other options:* Redirect to another URL using a relative path. This is what Timestamper 1.8.5 does, and the new URL includes the plugin version so that upgrading or downgrading the plugin causes the script to be re-downloaded. Now we know that it doesn't work on your system.* Redirect to another URL using an absolute path. However, if using a reverse proxy, it must be configured properly or the settings will not appear. (See [Jenkins.getRootUrlFromRequest|http://javadoc.jenkins-ci.org/jenkins/model/Jenkins.html#getRootUrlFromRequest()].) I'd rather pick another option that is not sensitive to how the proxy is configured.* Turn off the caching altogether by overridding [ConsoleAnnotatorFactory.doScriptJs|http://javadoc.jenkins-ci.org/hudson/console/ConsoleAnnotatorFactory.html#doScriptJs(org.kohsuke.stapler.StaplerRequest, org.kohsuke.stapler.StaplerResponse)].  When a plugin extends ConsoleAnnotatorFactory, it can serve a _javascript_ file and a CSS file. These resources expire after a day, which means that after upgrading or downgrading the plugin, they remain out of date for a while. This is most likely the cause of JENKINS-31213. It is possible to work around this within the plugins by renaming the ConsoleAnnotatorFactory subclass every time the _javascript_ or CSS files are changed. I wasn't able to find a better workaround - see this comment. This could be fixed within Jenkins by including the plugin version or the SESSION_HASH in the URL.  Changes were reverted for Timestamper 1.8.7. Overriding the style works fine for the default Jenkins theme, but clashes with custom themes. This can be fixed instead within the AnsiColor plugin by: 
 
Using a ConsoleAnnotatorFactory instead of inserting console notes into the log file. 
When a style continues to the next line, the ConsoleAnnotatorFactory can insert a closing tag at the end of the line and an opening tag at the beginning of the next line. This prevents the timestamps from being affected.

Any stack trace in the Jenkins log? 
Any message in the _javascript_ console in the browser?

TimestampAnnotator is used for freestyle or Maven jobs, but the pipeline jobs use TimestampNote: https://github.com/jenkinsci/timestamper-plugin/blob/0c20ac3/src/main/java/hudson/plugins/timestamper/TimestampNote.java#L99 
To display the elapsed timestamps, it needs to know when the build started, so it casts to Run then calls getTimeInMillis(). The Workflow plugin provides a StepAtomNode instead - so I think we need to way to get the build start time from the node.  The intention of JENKINS-29899 was to store the cookies at the Jenkins instance level. It sets the cookie path to [rootURL|https://wiki.jenkins-ci.org/display/JENKINS/Hyperlinks+in+HTML] and this works  as expected  for URLs like http://example.com/jenkins. I haven't been able to reproduce this in Windows 10 with Safari, Chrome, IE, Edge or Firefox, or in Debian Linux with Chrome or Iceweasel. 
Your _javascript_ console shows a problem with the CloudBees Free Enterprise Plugins plugin, and I was able to reproduce that error. It tries to access the wrong URL and then refreshes the page every 30 seconds.

Antonio Muñiz, you don't have to miss out on this feature. I just disagree with the implementation in the pull request, because it forces users to choose one set of features or the other, when both could be supported by taking a different approach. 
Rather than making two HTTP requests, you could have the timestamps URL provide the console text along with the timestamps when a certain query parameter is used. This would allow the log file of a single build to be inspected.

I'm not keen on this either. Putting the timestamps into the log file breaks most features of the plugin: it is no longer possible to see the elapsed time, turn the timestamps off, change the time-zone, or configure the time-stamp format after the build has completed (which becomes more important when JENKINS-18826 is implemented.)
