You may want to consider using the KiNG java applet instead of Jmol. KiNG
is an implementation of MAGE, a program by David Richardson. MAGE is
capable of handling many kinds of 3D data representations besides atoms,
bonds, molecules. There are some Kinemages that demonstrate such
uses

The new 3D mouse by 3Dconnexion (http://www.3dconnexion.com/) seems like a good
option for people doing visualization, but will Jmol be able to support it?

Two quick ideas (untested):
a) I'm not sure if yu can apply coloring togeher with isosurface loading, but
guess you've tried that already
b) There is an "isoSurface colorScheme" command that may
be applied before loading the isosurface.
