Discover notification said there is "1" one update pending then after opening
the updates tab is was empty saying no "new" updates.

Sounds like you're hitting a different bug, then; in this case the Update
Notifier plasmoid was correctly alerting you to the presence of additional

The problem is always reproducible on Elisa a player that has auto resume track

That error log is actually pretty helpful.
It appears your version of ffmpeg doesn't support the "-start_number"
flag...which is what frame the animation starts exporting out.
